    Engineering non-model organisms requires discovery of organism-specific parts or re-tuning of parts characterized in model organisms. Our part collection provides modular cloning (MoClo) compatible parts that can be used for predictable expression of genes across different bacterial species.

    Our collections provides essential parts and genetic circuits to overcome the need to identify parts for different bacterial hosts and insulate them from variations associated with microbial context. Our toolkit offers essential tools for effortless engineering of a range of bacterial species.


    ori

    The process of identification of origins of replication for different bacterial species is cumbersome. Our toolkit provides components of the Phi29 replication machinery necessary to establish host independent replication. In addition, the toolkit contains a set of composite parts which allow for titration of in-vivo concentrations of Phi29 replication proteins, providing higher control of the system.


    promoter

    Our toolkit consists of T7 promoter variants of different strengths which in combination with a T7 RNA polymerase mixed forward loop (UBER,hyperlink to design page), can be used for gene expression across different bacterial species. In addition, the collection consists of a broad host range promoter (Pbhr) based on conserved regions of -10 box and -35 box sequences in E.coli and B.subtilis. The toolkit consists of transcriptional units with Pbhr promoter driving GFP expression.


    insulator

    To achieve modularity and predictability of synthetic parts, insulation from their genetic context needs to be established. Sequences downstream of the transcription start site (TSS) of promoters end up in transcripts and are shown to significantly affect translational rates (Lou et al. 2012). Our toolkit consists of ribozymes which when included in 5’UTR sequences, due to their self cleavage properties, cleave any artifacts left behind in the transcripts upstream of the RBS.


    RBS

    Our toolkit contains an RBS (universal RBS) predicted to work (RBS calculator 2.0, link to www.denovodna.com) across a range of bacterial species. In addition, the toolkit consists of transcriptional units with universal RBS driving GFP expression.


    CDS

    Toolkit consists of coding sequence for eGFP generated using our cross-species codon harmonizer (2019.igem.org/Team:TUDelft/Model). This tool allows you to generate a coding sequence with equal codon usage across a range of organisms. eGFP sequence was predicted for equal codon usage in E.coli, B.subtilis and V.natriegens.


    terminator

    Toolkit consists of variants of T7 terminators. Use of these variants reduces chances of homologous recombination between transcriptional units.


    TALE

    Behaviour of parts is influenced by microbial context dependent variations (eg. copy number, transcription rates and translation rates) and to overcome the need to re-characterize parts for different bacterial species, an incoherent feed forward loop (iFFL) can be implemented in a genetic circuit. iFFL loop consists of proteins called TALE, that can bind to specific DNA sequences. Our toolkit consists of two orthogonal TALE proteins (TALEsp1 and TALEsp2) that are engineered to bind two different DNA sequences. We have engineered a series of promoters to contain TALE protein binding sites. Furthermore, our toolkit consists of a library of modular cloning compatible transcriptional units of TALEsp1 (with different combinations of promoters and RBSs). These transcriptional units can be appended with any genetic circuit (driven by promoters engineered with TALE binding sites) for a range of different applications.
